If Tywin suspected that Tyrion was the son of the Mad King he would have killed him at birth. Letting him live would not be consistent with Tywin's character especially considering that he beloved wife died in childbirth with him as well as the fact that Tyrion is a dwarf.

 

Also and if it were true and Tywin somehow didn't know that the mad King was porking his wife, Tyrion would be a bastard and as such would not have claim to the throne ahead of Dany

Jon Snow has more direct claim to the throne by being the son of the true heir to the throne, Prince Rhaeger Targaryen, who was the eldest son of the Mad King. Daenerys was just a toddler when she and her brother had to flee Westeros after the triumph of Robert's Rebellion. Being the sole surviving son of Rhaeger Targaryen nulls Daenerys right to the Iron Throne. Of course none of them know this, but eventually both will find out.

Regarding the theory that Tyrion has Targaryen blood: it was hinted strongly in the episode where he talked to the two dragons and survived. They perceived him as one like their mother or otherwise they would have eaten him in a blink (they were starving, remember?) By the series end all the three dragons will need each a dragonrider. We already know of two who can do it by bloodline (Dany & Jon) so who will be third one so the prophecy of the three headed dragon gets fulfilled? opcorn:

But yes the Baratheon's are the true heirs to the throne, Robert took the throne by force, the Targareans had their time. Gendry is in fact the true king. However targareans still have a claim naturally given that it was taken by force and not through succession especially with Robert apparently having no heirs remaining ( no one knows about gendry except melisandre)

The Targaryen ruled for centuries. Gendry is the bastard son of an usurper (Robert Baratheon). No real claim if there are still Targaryens alive of direct royal lineage. Gendry is AWOL after fleeing from Stannis & Melissandre who were planning to fry him in a pyre. Daenerys did not worked so hard and traveled so much to just get half of the Seven Kingdoms. She will either persuade Jon to join in unholy incestuous matrimony or she will try to eat his heart...literally! Probably it will not come this far if as soon as she conquers Kingslanding the White Walkers invasion begins and they will have to join forces to defeat them. I still think she will end up being the villain and end up dead most likely. Jon will rule and his legend will turn into the Song of Ice & Fire...like in the prophetic vision at the House of the Undying (in the books, not the series). In that unfilmed vision Daeny saw a Targaryen prince (her older brother Rhaeger) playing a musical instrument, a woman in the same room with a baby in her arms (most likely Lyanna Stark) that asks him if he will write a song for the baby. He responds, 'He already has a song: A song of ice and fire...'

 

EOW!! They might not be real siblings, but I doubt that that they will not continue feeling like brother and sister when everything is resolved.
